Nicky is already several months pregnant (and showing) when the events of the movie starts. Since he never had a successful pregnancy, Joe and him choose not to tell the others. Joe goes alone to Marocco, and while Andy and Booker find it a bit odd, it's not the first time Nicky is on his own mission or whatever excuse Joe gives (and none of them are really in the right space of mind to really see something is off). For Booker, it doesn't matter if in South Soudan they are three instead of four. Events happen the same, Andy goes to find Nile and Joe calls Nicky to tell him to join them in France. Everything happens the same... Until Nicky arrives as the dinner ends, and Booker sees he is pregnant, and it makes something in him breaks and he confesses everything.
