Back when it was just the four of them (Andy, Quynh, Nicky, and Joe), they were all in a poly relationship. After Quynh was taken, Andy pulled away from the others and broke off the relationship, but Nicky and Joe stayed together even without her. By the time Booker, and eventually Nile, joined the group, each of them just assumed that Nicky and Joe were a couple and Andy was their friend- they never realized that she was also their ex.
Post-movie, Quynh is back. She and Booker rejoin the rest of the team (I don't care how much detail you go into about this, you can handwave or skip it or write a whole epic sequel script, whatever you want), and eventually they all get back together, including Nile and Booker.
